It doesn't matter which, E or E5, they both work. I think he actually plays E. 

Also, instead of just waiting in the verses without guitar parts, you could play E5, B5, C#5 and A5 clean and palm-muted, or play arpeggios of E, B, C#m and A (it has to be C#m or it doesn't fit into the scale.)
